Thomas Muller opened the scoring in the 34th minute with his 13th goal of the season, diverting home Mehdi Benatia's header from a corner.
Kingsley Coman hit the second shortly before half-time after a fine move.
Bayern, champions for the past three seasons, have played a game more than second-placed Borussia Dortmund, who face Stuttgart on Sunday.
Unbeaten Bayern have 13 wins from 14 games and their 40 points after 14 games and is a league record.
With the previous seven visiting sides across all competitions having each conceded four goals or more, Hertha lined up with five at the back.
But Bayern were 2-0 up by the 41st minute and their second goal had coach Pep Guardiola applauding on the touchline.
Jerome Boateng, who impressed in midfield, sent the ball to Javi Martinez, who volleyed with his heel toward the far post, where Coman guided it home.
"The second half was difficult because Hertha didn't come forward," Bayern goalkeeper Manuel Neuer said.
